A comparison between Joint Regression Analysis and the Additive Main and Multiplicative Interaction model: the robustness with increasing amounts of missing data Scientia Agricola
Rodrigues,Paulo Canas; Pereira,Dulce Gamito Santinhos; Mexia,João Tiago.
This paper joins the main properties of joint regression analysis (JRA), a model based on the Finlay-Wilkinson regression to analyse multi-environment trials, and of the additive main effects and multiplicative interaction (AMMI) model. The study compares JRA and AMMI with particular focus on robustness with increasing amounts of randomly selected missing data. The application is made using a data set from a breeding program of durum wheat (Triticum turgidum L., Durum Group) conducted in Portugal. The results of the two models result in similar dominant cultivars (JRA) and winner of mega-environments (AMMI) for the same environments. However, JRA had more stable results with the increase in the incidence rates of missing values.

Addressing scope of inference for global genetic evaluation of livestock R. Bras. Zootec.
Tempelman,Robert John.
Genetic evaluations should become more accurate with the advent of whole genome selection (WGS) based on high density SNP panels. The use of WGS should then accelerate genetic gains for production traits given likely decreases in generation interval due to the greater intent to select more animals based just on their genotypes rather than phenotypes. However, past and current genetic evaluations may not generally connect well to the intended scope of inference. For example, estimating haplotype effects from the data of a single reference population does not bode well for the use of WGS in other diverse environments since the scope of inference is too narrow; conversely, WGS based on estimates, for example, derived from daughter yield deviations of dairy...

This work evaluated the effect of genotype by environment interaction in Andean common bean lines with white grains, in Central Southern Brazil, to identify lines with high agronomic performance, stability and adaptability, aiming to meet domestic demand and to increase the Brazilian participation in the foreign market of common bean. Nineteen trials with twelve Andean lines were conducted in 2007, 2008 and 2009, in Central Southern Brazil. Grain yield and other agronomic traits were evaluated. Data were subjected to analysis of variance and of adaptability/stability using Annicchiarico and modified AMMI methods. Significant differences were found between lines for all traits evaluated. Genotype by environment interaction was important for lines with...

Common bean elite lines cultivated under nitrogen fertilization and inoculation with Rhizobium tropici Ciência Rural
Pereira,Helton Santos; Melo,Leonardo Cunha; Faria,Luís Cláudio de; Ferreira,Enderson Petrônio de Brito; Mercante,Fábio Martins; Wendland,Adriane; Souza,Thiago Lívio Pessoa Oliveira de.
ABSTRACT: More efficient strains of Rhizobium have been selected for use in common bean. However, little effort was made with lines selection. The main goals of this research were to verify the presence of interaction involving common bean elite lines utilizing Nitrogen fertilization and Rhizobium inoculation for grain yield and to identify lines with superior yields utilizing biological nitrogen fixation. Eight field trials were conducted at four location-years in Brazilian savanna, using randomized complete blocks design with three replications. Each trial was composed of 17 carioca elite lines. Every two tests in each location were planted side by side, one with mineral nitrogen fertilization (90kg) and the other one with inoculation with Rhizobium...

Fuzzy logic in automation for interpretation of adaptability and stability in plant breeding studies Scientia Agricola
Carneiro,Anna Regina Tiago; Sanglard,Demerson Arruda; Azevedo,Alcinei Mistico; Souza,Thiago Lívio Pessoa Oliveira de; Pereira,Helton Santos; Melo,Leonardo Cunha.
ABSTRACT: The methods of Annicchiarico (1992) and Cruz et al. (1989) are widely used in phenotypic adaptability and stability analyses in plant breeding. In spite of the importance of these methodologies, their parameters are difficult to interpret. The aim of this research was to develop fuzzy controllers to automate the decision-making process employed by adaptability and stability studies following the methods adopted by Annicchiarico (1992) and Cruz et al. (1989) and check their efficiency using experimental data from common bean cultivars. Fuzzy controllers have been developed based on the Mamdani inference system proposed by these two methods of adaptability and stability studies. For the first fuzzy controller parameters were considered favorable...

Genetic variability for carotenoid content of grains in a composite maize population Scientia Agricola
Kist,Volmir; Albino,Vanessa Stainbach; Maraschin,Marcelo; Ogliari,Juliana Bernardi.
Local maize (Zea mays L.) varieties are cultivated by small-scale farmers in western Santa Catarina (SC) State, in southern Brazil. These small areas frequently present many problems related to biotic and non-biotic stresses, which have limited the economic output and income of the farmers. Production from local varieties for human consumption would be an alternative way of improving income and stimulating on farm conservation. The genetic variability of the total carotenoid content (TCC) of kernels in a local maize population was evaluated for their economic exploitation potential as biofortified food. Two independent samples of 96 half-sib families (HSF) plus four checks were evaluated in two groups of experiments in western SC and each one was carried...

Genotype by diet interactions in European sea bass (Dicentrarchus labrax L.): Nutritional challenge with totally plant-based diets ArchiMer
Le Boucher, Richard; Vandeputte, Marc; Dupont-nivet, M.; Quillet, E.; Ruelle, Francois; Vergnet, Alain; Kaushik, Sadasivam; Allamellou, J. M.; Medale, F.; Chatain, Beatrice.
Aquaculture of carnivorous species has strongly relied on fish meal and fish oil for feed formulation; however, greater replacement by terrestrial plant-based products is occurring now. This rapid change in dietary environment has been a major revolution and has to be taken into consideration in breeding programs. The present study analyzes potential consequences of this nutritional tendency for selective breeding by estimating genetic parameters of BW and growth rates estimated by the thermal growth coefficient (TGC) over different periods with extremely different diets. European sea bass (Dicentrarchus labrax L.) from a factorial cross (1,526 fish) between 25 sires and 9 dams were used to estimate heritabilities and genotype by diet interaction. Starting...

Genotype by environment interaction for 450-day weight of Nelore cattle analyzed by reaction norm models Genet. Mol. Biol.
Pégolo,Newton T.; Oliveira,Henrique N.; Albuquerque,Lúcia G.; Bezerra,Luiz Antonio F.; Lôbo,Raysildo B..
Genotype by environment interactions (GEI) have attracted increasing attention in tropical breeding programs because of the variety of production systems involved. In this work, we assessed GEI in 450-day adjusted weight (W450) Nelore cattle from 366 Brazilian herds by comparing traditional univariate single-environment model analysis (UM) and random regression first order reaction norm models for six environmental variables: standard deviations of herd-year (RRMw) and herd-year-season-management (RRMw-m) groups for mean W450, standard deviations of herd-year (RRMg) and herd-year-season-management (RRMg-m) groups adjusted for 365-450 days weight gain (G450) averages, and two iterative algorithms using herd-year-season-management group solution estimates...

Grain yield stability of wheat genotypes under irrigated and non-irrigated conditions BABT
Okuyama,Lauro Akio; Federizzi,Luiz Carlos; Barbosa Neto,José Fernandes.
Analyses of genotype by environment interactions were carried out for wheat genotypes grown under irrigated and non-irrigated field conditions, in two sowing dates during three years. The linear regression method was used to analyze the stability of grain yield. Genotype by environment interactions was observed for grain yield in all groups of environments. Nesser was the most productive and stable genotype in all groups of environments, followed by IAPAR 17-Caeté. In the late sowing, better yield performances were observed for the cultivars OCEPAR 7-Batuíra, IAPAR 17-Caeté and Nesser, under irrigated condition, and Nesser and IAPAR 28-Igapó, under non-irrigated condition. The results indicated that Nesser gave high grain yield with superior adaptability...

Sea bass is a major species in Mediterranean aquaculture, but has a distribution area ranging from North Atlantic to South Mediterranean, with a population structure previously revealed by population genetics. To test the farming performances of wild sea bass populations, we produced a partial diallel cross mating scheme, using sires originating from North Atlantic (NAT), South Atlantic (SAT), West Mediterranean (WEM), North-East Mediterranean (NEM) and South-East Mediterranean (SEM). Fifteen sires per origin were mated in a full-factorial design using artificial fertilization with 9 NAT dams and 17 WEM dams, producing 10 population crosses and 1950 potential full-sib families. All fish were reared together, then tagged at an average weight of 20 g and...

Repeatability of adaptability and stability parameters of common bean in unpredictable environments PAB
Lima,Lidiane Kely de; Ramalho,Magno Antonio Patto; Ferreira,Ricardo Augusto Diniz Cabral; Abreu,Ângela de Fátima Barbosa.
The objective of this work was to estimate the repeatability of adaptability and stability parameters of common bean between years, within each biennium from 2003 to 2012, in Minas Gerais state, Brazil. Grain yield data from trials of value for cultivation and use common bean were analyzed. Grain yield, ecovalence, regression coefficient, and coefficient of determination were estimated considering location and sowing season per year, within each biennium. Subsequently, a analysis of variance these estimates was carried out, and repeatability was estimated in the biennia. Repeatability estimate for grain yield in most of the biennia was relatively high, but for ecovalence and regression coefficient it was null or of small magnitude, which indicates that...

Use of ridge regression for the prediction of early growth performance in crossbred calves Genet. Mol. Biol.
Pimentel,Eduardo da Cruz Gouveia; Queiroz,Sandra Aidar de; Carvalheiro,Roberto; Fries,Luiz Alberto.
The problem of multicollinearity in regression analysis was studied. Ridge regression (RR) techniques were used to estimate parameters affecting the performance of crossbred calves raised in tropical and subtropical regions by a model including additive, dominance, joint additive or "profit heterosis" and epistatic effects and their interactions with latitude in an attempt to model genotype by environment interactions. A software was developed in Fortran 77 to perform five variant types of RR: the originally proposed method; the method implemented by SAS; and three methods of weighting the RR parameter lambda. Three mathematical criteria were tested with the aim of choosing a value for the lambda coefficient: the sum and the harmonic mean of the absolute...
